Something that might work for you is to have a scene "prepped" with the
overrides
in place.

I was getting tired of creating my custom passes over and over and over again. I
think about a year or two ago Brad said "hey man, you're crazy!" and discussed a
technique with me where he would setup a dummy scene with his overrides/passes
already in place. Once it was time to render all you do is merge the scenes.
Performing the merge via script is optimal since you'll do all the repeative
stuff
in a loop.

On large projects I still use this method as it works quite well.
