Back I've had a similar incident while constraining the orientation of a character skeleton to another. Every once in a while I would get a dependency warning. At first I figured I made a mistake but it happened enough times where I knew it wasn't just me.
I would just remove the constraint and reconstrain. On the rare occasion I would get another dependecy warning but after uncontraining/reconstraining, everything would be fine. I never did get corrupted scenes tho. For me this happens only while in the process of constraining.
For getting characters/objects in a correct position I usually use: Transformation > Match Translation/Rotation etc.
