As far as I know, the definition of a manifold is a geometric shape such
that all edges are shared by at most 2 faces. If any parts of your geometry
don't follow this rule, the Cleanup tool will try to resolve those parts,
probably by splitting vertices and edges. So when you transform the
cleaned up geometry into subdivs, those parts of the geometry show that
they were actually opened by the Cleanup tool.
I am just guessing about the way the algorithms may work here, but I work
on the assumption that this is the logic...
