Howdy Sherif,

 

It sounds like you did not have the "Keep Faces Together" option checked in
your Polygon> Tool Options when you did your extrudes. Check to see if there
is more than one vertex at the corners of your poly faces. If so, select all
your verts and merge them with your merge distance set very low, like .001.
