Mulling this over further with a theory. Items 1,2 and 3 in the "what booleans do" may be worth exploring.
As each is part of the default action of the boolean subtraction processing then consider hardware to be eliminated and the issue which it may or may not be. If not hardware, then specific scoping with an "invariant" focus applied towards cyclic referential functionality in procedure format may be the final resolve given what is apparant interaction with the boolean subtraction processing and the first object. However, the values found to support apparant reasoning should be verified first.
Again the problem may lay with a card limitation. With my cards limitations I can not test for this. The upper class tS fellows including ladies may be able to provide an answer with this aspect of the question.
The simulation of the boolean subtraction processing David explained will do nonetheless and serve to achieve design objectives. There are also other methods within the tS toolbox which provide the same result but with different functionality. Great going trueSpace.
The term Invariant in this context is a c++ programming term. An article found at devsuperpage.com with the same word in the title may be helpful in explaining this further.

This may be a motherboard or video card processing limitation. Again wait for the computer to cool down.
C): Think about your meshes before doing them. Just what this means may or may not have any value.
I like A and B and (eliminate C for the most part) to resolve or at least minimize the problem.
These are my thoughts which may or may not be correct but I hope shed some light on the subject towards complete resolve. Other suggestions towards this resolve either way will be helpful.
