No, that is not the problem. The problem is that a polyhedron is still a polyhedron. When creating the new vertices at the booleaned edge, they are placed with linear interpolation, not considering the position of nearby, but not involved verices.
Next time I need booleans in a curved object I will send it to you to make it for me....
