The first thing I would check is to see if you have the Grid snapping
turned on.

If it only happens after you rotate the cylinder first, before sweeping,
then depending on the method you are using to rotate the swept part (the
rotate tool or direct manipulation) you might check if you are in world or
object coordinates.
