I don't know what other apps. you may have available, but Brian Taylor gives some insight on how he does crtain water effects for his film. It may not be exactly what you are looking for but you may be able to extrapolate from what he shares and use it elsewhere. Here is the link:

Enter the site and go to "MAKING OF" (5th entry from left) Then go to the 3rd thumbnail panel at the bottom and you should see a section talking about how he created some of his water scenes.
It's definitely a cool site to wander around it and you definitely what to check out the movie section (very good water clips)...good for inspiration. BTW, Brian is actually creating his movie with the predecessor of Carrara Studio, Infini-D. But he is also using Carrara as well, in certain instances.
