I assume that the UV mapping tools would be a good option for setting up the textures. Once your box is folded you'd be able to unfold it in the UV interface and set up the texturing.
But I have one thought about the folding process itself: I believe that if you're going to make something as simple as a cardboard box, a slight rounding of the edges will go a long way toward making the image realistic and interesting. The downside is that if you are going to go to the effort of rounding the corners, it's less likely that you're going to be able to also have that nice interactive folding experience. I personally would go for the rounding and sacrifice the ease of construction.
