The alpha channel in a shader is exactly the same as an alpha channel
for a layer in a compositing or graphics editing program.
So you'd get transparency that doesn't affect the light, like the
transparency channel does(so color won't change, but color from
another object will show through).
Both transparency and alpha are exported in the alpha channel G-Buffer
in C4, if that's what you were thinking about when saying that it's a
mask for other programs to put something in...
It would allow you to for instance insert a 2d element like
bluescreened people, if you also import the mask/alpha channel onto
the plane.
There is a tutorial on how to do this with transparency in C2 and 3 in
the tutorials list over at eovia's site, but a transparency map is the
opposite of an alpha map, so you would have to not inverse the alpha
of course.

So yes, it would work to make an animation with particle illusion and
insert it into carrara like you said on a plane.
Read the tutorials on alphas on the particle illusion site first
though, as they'll explain what type of alpha (additive or
non-additive) you should use and such.
I haven't used particle illusion, but you would most likely have to
export the alpha as a second animation for it to work in Carrara
though, but I could be wrong (haven't played around that much with
alpha masks, and when I have I've exported one map for alpha alone).
