Back Sounds like the boolean operations for face selection - if you turn those on (add to existing selection, delete from existing selection etc) your face picking tools work differently. Right click on the face select to bring up the boolean options and ensure none are selected (of course to add to selection you can use CTRL click even in normal mode).
At a guess, sounds like Remove From Selection is what is happening when you point and click, which is why nothing gets selected :)

Does anyone have any theories on why I should suddenly stop being able to select a face, line, or vertex on a given object? I create a new cube, say, I click on Point Edit, choose Context from the right-click menu, hover over the cube, faces turn purple, I click and move away... no green (meaning it's been selected) just white (meaning it isn't). I've done this to myself before, but I can't remember what I did to fix it.
