For special effects work, I think that programs like After Effects
and Combustion (and their more expensive counterparts like Shake and
DFX and/or NLE plug-ins like Boris Red) are often king. NLEs and 3D
programs and others are often used to generate source material that
is then finalized inside the compositing application. Certain types
of effects are much easier/faster to achieve in After Effects than
inside a 3D program. Both AE and Combustion support 2.5D where you
get cameras and lights and shadows in a postcards in space style
(plus you can get the invigator plug-in for after effects to add
bevels and shading to imported vector artwork like logos). One
downside of compositors is that much of the special effects magic is
done via third-party plug-ins so you can wind up shelling out a lot
of cash in a hurry. C4D has a couple features (multi-pass rendering
and export of camera data) that make it play better with after
effects. For particle work, check out particleIllusion as a
standalone app or as incorporated into Combustion.

In terms of straight 3D programs, I think Carrara is a great place to
start (and you can even just get Carrara Basics to get your feet
wet). I like C4D as well but often you can get what you need in
Carrara for less money (plus Carrara has a nice uncluttered interface
and sensible "rooms" workflow and a killer renderer). I wouldn't
recommend Lightwave to a 3D newbie (I tried learning that way and
nearly gave up in frustration before being saved by Carrara) although
the program does have a lot to offer features-wise.

You might find the NLE operator that was added to Combustion 3 of
interest as well (it lets you do simple NLE stuff right inside your
compositing application).

The good news is that most programs have demo versions so you can try
them all and decide for yourself. In some ways it seems like there
are now too many choices and it can be tough to decide!
