in my case think it was either due to partitions with overrides , which were
deleted ( maybe delete first the overrides before you delete the partitions)
or exported models which were in partitions with overrides.
i had to go some versions back in my scene and rebuilt all changes - ahhh

ps : it also could happen in this case that a model remembers the visibility
,etc of an override
       and you�ll sit in front of you render and ask youself : why the hell
is that object hidden
