Back I had the same issue, are your "layered" clips for the face in the same mixer where you are blocking your animation?
if so, just put your face controls and all that in another model. for the character in question i had a model for body and face animation and a model for the face poses.
In xsi 3.5 even tough was evaluating cycles, it still worked and it rendered fine it was until v4 i noticed this behavior.
