I can't speak to the majority of your problem but I just thought I'd

if you use the mental ray "tags" feature to generate mattes for
objects, then instances of the same object will show up with the same
tags on each instance where multiple referenced models of the same
.emdl will generate new tags for each reference.<br>

I don't think too many people use the tags features but just incase you
do, you should be aware of that difference.<br>
