You could try killing the GUI before launching the bakePoly. It'd be a bit fiddly, but you could load global variables whenever 'start', 'end' or 'rig' change, using the changeCommand. Then you use your button to delete the UI and launch your bakePoly using the global vars. You might need to use an evalDeferred in there.
No idea wether that'd help with the running speed mind. You've not got any values in the UI linked into the scene with connectControl or anything have you?
