As you've already mentioned:
DirectorAppFolder\Configuration\Xtras DirectorAppFolder:Configuration:Xtras
So the Xtras folder has moved to the Configuration folder. Our activation requires the app to be a bundle, so inside the bundle is where you'll find things like IML and DP, but we didn't want to bury things like the Xtras folder into the bundle so instead we moved them to a Configurataion folder, then for consistency we made the same move on Windows.

There is potential for Xtras to break in this release. We tried to avoid that where we could but in some cases it's unavoidable (if the Xtra gets the app's version string and then only checks the first character for example, to those Xtras this will be version 1 and thus they likely will not initialize). Sorry I'm not personally up to speed on vList in MX2004 in particular, but it could be that the Xtra will need updating for one reason or another.
