Back Weve been through the AE loosing settings problem too, but its very very simple to work around.
Set your on new scene and on scene load scripts to that they set your AE preferences to your usual standards and you will never notice the problem anymore.

I too share your pain and I can only assume that the folks at Soft HQ are hard at work fixing these bugs. I also noticed that sometimes, in the AE, I get stuck in a mode like panning or zooming....very strange. The RBD situation is a disaster. Very bad for us considering that we are ramping up for perfect project to use actual shape RBDs. The lag in the TE when using the Wacom pen needs to be addressed ASAP as well.
